The picture begins in northern Texas around 35,000 B.C. Two primitive hunters kill a strange lizard-like creature in an ice cave.

The mortally wounded beast oozes black blood which splatters onto one of the hunters. The blood appears to have a life of its own. It creeps into the savage's eyes and mouth, causing him to drop his torch. As he lets out a blood curdling scream, the scene moves to the mouth of the cave. Some boys are playing outside. It's the same spot, but we're now in the present. One of the boys comes upon a human skull and the same black blood from the strange creature. A week later at a federal building in nearby Dallas, an enormous explosion ensues after Mulder and Scully fail to defuse the bomb they come across. They are both unharmed but are soon blamed for the disaster, which threatens their jobs. Scully tells Mulder that she is considering leaving the FBI.

Mulder is given shattering information by Dr. Aal Kurtz weil, a friend of his father from the State Dept. The old man claims certain government officials are in a conspiracy with the aliens - hoping their own lives will be spared. The bomb blast was part of a cover-up, intended to destroy evidence of the aliens mission to destroy mankind wih a lethal virus. And the virus is being spread by infected bees. During one tender moment Mulder and Scully are about to kiss - but passion turns to horror. Fans will swoon with delight as the two almost lock lips after all these years. Then they will gasp when the moment is suddenly broken as Scully is stung by a bee! She goes into shock while the paramedics race to her rescue . As Mulder helps his injured partner, he is shot - by the ambulance driver, a member of the evil conspiracy that now has Scully in its clutches. The wounded Mulder is taken to the hospital but soon sneaks out to rescue Scully. He meets with the Well-Manicured Man who gives him information on Scully's whereabouts and a vaccine to save her, but soon dies when the car explodes. Mulder escapes unharmed. A battered and weary Mulder makes his way to Antarctica where Scully has been taken.

While in Antarctica, Mulder falls through the ice and stumbles into a huge alien spaceship, full of dark alleyways and strange pods filled with liquid. When Mulder finds Scully's necklace in a pod used to transport Scully to Antartica, he goes about searching the alien pods for her body and soon finds her attached to a weird alien device. After injected her with the vaccine, she comes around but the ship begins shaking. Each and every pod on the ship begin releasing the aliens trapped inside. Mulder and Scully both escape and while recovering on the ice, witness the huge spaceship flying off into the distance.

Back in Washington, Scully promises to Mulder that she has seen too much to give up on her job at the FBI much to Mulder's delight. Meanwhile in Tunisia, the Cigarette-Smoking Man meets with Conrad Strughold and tells him that the X-Files have been reopened.
